Mathieu Van Kemanade (Project Manager for Bandai Namco) has confirmed that players will indeed be able to create their own custom character in Jump Force during a recent interview with IGN. When players create their custom character they will be able to choose one of three teams for the story mode. Depending on what the player chooses either Goku, Naruto or Luffy and will join them as they battle to save the world. When creating your character you will be able to choose various techniques and fighting styles as well as appearances.
There will also be an online hub that players will be able to visit as well as three other hubs based on the Naruto, One Piece and Dragon Ball mangas.. When asked if the custom characters will be strictly for story mode Mathieu responded that they will be usable in the aforementioned hubs as well.
